Thunderbird/Lightning to work with Calendar/Notification Applets - would be interesting if it worked natively with the desktop.
Firefox + Flash - Keyboard commands don't work when flash is selected

gdmsetup
In the previous releases, gdmsetup had all options configurable graphically. The community is developing a graphical utility gdm2setup. Lack of an updated gdmsetup or "Login Screen" configuration utility causes users to have problems accomplishing the following tasks:
Turn on remote login (XDMCP) +affectsmetoo (Workaround available)

Remove Shutdown/Reboot option form actions menu +affectsmetoo

HAL used to mount unlabeled disks to /media/disk. Its successor devicekit-disks now mounts unlabeled disks to /media/f5d1d6cf-22d8-4db0-9ae3-816001dd248b/ (which is intimidating to novice user) and labeled disks to /media/label. In certain use-cases this could be the only way a user can identify a drive, and they may need to type it in manually. It is not simple for a user to change a label. Currently palimpsest can do this on an unmounted disk. Nautilus should be able to change a disk label without needing the user to unmount the disk.

There are stability, usability and technical issues with usb-creator. As a vital piece of software for the distribution, usb-creator should undergo a more rigorous testing and quality assurance process.

PLEASE NOTE THAT THIS HAS BEEN ACCEPTED AS A GOOGLE SUMMER OF CODE PROJECT - The Great Clipboard Fixing Galore Project, Student: Sarah Strong Mentor: Ted Gould The clipboard deletes content in the clipboard when quitting the source program. This means Copy -> Quit -> (Can't Paste).
Copy-Paste doesn't work if the source is closed before the paste +affectsmetoo (Workaround Available: parcellite)
network-manager
PLEASE NOTE THAT I SPOKE TO DAN WILLIAMS CONCERNING THIS BUG. Google summer of code project will fix this issue. Goal: 0.8.1 or soon after
The network-manager applet works fine on a one user system, but fails in multi user scenarios. Switching to second user does not allow the second user to use nm-applet. This thread on the networkmanager mailing list shows that the issue has been discussed.
update-manager
"Only notify about available updates" option currently starts update-manager. This starts the update-manager process which 1) slows down ubuntu on entry-level hardware 2) starts a process without the permission of the user 3) is not a notification as the option indicates. "Only notify about available updates" in software sources should bring up a notification stating the number of packages to be updated.
Update Notifier icon would provide useful status information / new update-manager behavior is annoying +affectsmetoo
sound effects
Users no longer have the ability to customize their sounds or simply create/modify a sound theme. We need a utility to make sound themes and/or return to per event sound files customization.

A replacement to services-admin should aim to support both types of services.

shares-admin
“System > Administration > Shared folders” (shares-admin) is a feature that has been removed from the menu since 8.04. There has been no replacement for this tool since its been made invisible but still accessible. KDE has taken an advance on file sharing by allowing the user list all samba/nfs shares and allow the user to configure the shares centrally and graphically. The proposed project aims to create a utility that should provide a graphical front-end to configure both samba system shares (managed in /etc/samba/smb.conf) and samba usershares (/var/lib/samba/usershares/). Should time allow, this application can also be written to configure NFS shares.
